Gilly was originally in her home planet's top training program for fighter pilots, she got extremely devoted to the program, and it paid off in the long-run. During a medical screening before an exam, it was discovered she possessed the ancient/Alteran gene that allows those who have it, to use Alteran technology, such as the small Puddle Jumper ships. The SGC had use of this and she was promptly recruited upon completion of her training program, she adapted quickly, learning the controls of the jumpers and how best to use them. She worked her tail off (not literally, she still has it) to try and prove she could be a good asset.
Eventually her efforts were rewarded and she rose through ranks to become Captain of the SGC's Puddle Jumper fleet.
