So why was she made to be a superweapon? Like, as a back-up if things go sour in Trinus and they can grab her and be like 'LISTEN FUCKERS YOU'RE GONNA GET FUCKED' or is this an eventual 'world domination' thing and does Seth know about Anna?

More the former than the latter. There's no 'world domination' ideology with Saturday, he's more... 'PROTECT THE CITY AT ALL COSTS'. And a superweapon would help with that. Not that they neccesarily NEED a superweapon, more... well, if the whole 'Social Replicant' thing doesn't work out, means it's not a wasted investment! Seth meanwhile is... vauely aware of her.
