Thomas was Nina's best friend growing up. Unlike Nina, he was not adopted nor abducted; his mother was a voluntary civilian recruit and moved to the town with Thomas when he was five years old, and without his father. He excelled throughout school, though he didn't come into his athleticism until his late teens.
Always an independent thinker, Thomas never fully subscribed to the DISE propaganda. He was also smart enough not to question it around other members. Because he was more adept in academic areas than physical, he was placed in the research division as soon as he graduated from the academy, where he worked for several years. He was invited to the MA program just weeks before Nina was, and accepted immediately.
Shortly after being matched with his partner Lockwood, the two of them went dark. DISE lost contact with them for several months, and when no remains were ever discovered, they initiated an investigation. Nina and Zephran were assigned to track down and find them one way or another.
And they do. They find Thomas and Lockwood in hiding, both alive and well, and most surprising of all, romantically involved with each other. Thomas convinces Nina not to report him immediately, and because they were such good friends, she agrees. He explains to her that he and Lockwood had been helping their targets escape and go into hiding, then reporting that they were lost or killed, and eventually stopped reporting at all. He also explained what was wrong with DISE's philosophies, corroborating what she'd already begun questioning after talking with Zeph. His relationship with Lockwood makes it all the more difficult for her to ignore her attraction to Zeph.
