It can be a lot to read through the species info to find what you need to know about how to design your Gems, other than looking at the refs, so to hopefully make it easier for you, here are the important things you have to follow when designing your Gem!
Remember to follow the right species ref as well!

Gemmadites, Undadites, Geludites and Ignisdites:

- Their rarity are determined by their gemstone skeleton's gemstone. So if their gemstone skeleton is made of a common gemstone, all of their traits have to be common as well. Their traits can't be mixed.

- The color of their markings, hair and eyes always resembles the color(s) of the gemstone that their gemstone skeleton is made of. If the gemstone has more than one color/a pattern the markings will have those colors/that pattern as well. The hair can then be more than one color, and the eyes can be heterochromia (The eyes being two different colors). One eye cannot have more than one color.

- Their markings and eyes (and horns for Ignisdites) do not shine, sparkle or glow! (Doesn't apply to the mutation that makes their eyes glow).

- Their legs are digitigrades, the hind legs of a dog.

- One Gem can have a max of 3 mutations! Preferably just 2, but 3 is the max.

- The mutations have nothing to say in regards to their rarity.

Gemmismae:

- The rarity of Gemmismae is determined by their gemstone skeleton, like the other Gem species, but if a Gemmismae has 4, or more, unique traits, it's considered "unique". For example, a Gemmismae's gemstone is common, but they have 4 unique traits, which will make them a "unique common".

- Gemmismae can have mixed traits, meaning that their gemstone skeleton can be any of the four rarities, and their traits can be a mix of common and unique.

- Unique traits can only be used if you have a trait upgrade. One trait upgrade applies to only 1 trait, meaning you can't upgrade two or more traits to unique. If you want to upgrade, for example, three traits to unique, you need three trait upgrades.

- Their markings can have any color and any pattern to it. The colors don't have to match the gemstone skeleton. However, their markings aren't neon colored or full of intricate patterns.

- The color of the horns always has the same color and pattern as their gemstone skeleton. Their eyes only match in color, no pattern, but can be any shade of the gemstone color. If the gemstone has more than one color you can decide on which color to use, and choose to give your Gem heterochromia.

- Their markings, horns and eyes do not shine, sparkle or glow! (Doesn't apply to the mutation that makes their eyes and markings glow).

- Their legs are digitigrades, and can look like different animal legs (Look at the ref).

- One Gem can have a max of 3 mutations! Preferably just 2, but 3 is the max.

- The mutations have nothing to say in regards to their rarity.

Overall for all five species:

- More than one person can have the same gemstone for their Gem and still have them look different. For example: 2, or more people, can choose amethyst for their Gem and give them different saturation of purple for their hair color and eye color.

- Gems don't have to live in Ditee-ath (their home world). They can live in whatever world you want them to live in, but you cannot change how their anatomy works. They can travel to Ditee-ath if they wish to. How they travel is described in the info about Ditee-ath.

- Gems don't wear shoes, due to their legs/feet. They can wear foot/leg accessories, and might wear socks at home to feel cozy.

- Gems don't have a specific physical built. They can be muscular, buff, scrawny, slim, curvy, plump and overweight.
